Zoho Invoice can collect a full invoice balance, record a partial payment, or create a separate payment link for an advance or miscellaneous charge. This independent guide is not affiliated with Zoho.
Use an invoice when the customer needs an itemized bill and tracked balance. Use a payment link when the business needs to collect an amount outside the normal invoice workflow, such as an advance for a future order.
What Zoho Invoice Does
Zoho Invoice is billing software for creating invoices, issuing recurring bills, sending reminders, tracking payments, and giving customers access to documents through a portal. Zoho currently promotes the US edition as free invoicing software for small businesses.
The immediate job for many users is to collect money without confusing the customer’s account.
Three concerns follow. Should the business send an invoice or a payment link? Can a customer pay only part of an invoice? How should an advance be connected with the final bill later?
Two common mistakes show up across search results and support discussions. One is creating a separate payment request without a plan for matching it to the customer’s later invoice. The other is recording a partial payment as though the invoice were fully settled.
Choose the record first.
Invoice or Payment Link?
Zoho describes Payment Links as a way to request, accept, and record miscellaneous customer payments through online payment methods. Its examples include an advance for a bulk sale or an ad hoc payment that sits apart from the regular invoice amount.
An invoice is better when the customer needs:
- A unique invoice number
- Itemized products or services
- Tax and discount details
- A due date
- Payment terms
- A remaining balance
- Formal receivables tracking
A payment link is better when the business needs:
- An advance
- A deposit before the final scope is known
- A standalone miscellaneous payment
- A hosted payment request without a full itemized invoice
- One reusable or purpose-specific collection route, where supported
Do not create both automatically.
If the business sends an invoice for $1,000 and a separate $300 payment link for the same balance, the customer may believe $1,300 is due. The billing team may also struggle to determine whether the $300 was a deposit, an unrelated fee, or part of the invoice.
Decide how the payment will be applied before sending the link. Skip reconciliation by memory.
Create a Payment Link
Zoho’s official Payment Links documentation places the feature inside Zoho Invoice and describes a lifecycle in which the business creates a link, shares it with the customer, receives an online payment, and records the amount.
Before creating one, determine:
- Which customer the payment belongs to
- Why the amount is being collected
- Whether it is refundable
- Whether it will reduce a later invoice
- Which online payment method will be used
- How the billing team will identify the transaction later
Use a clear description. “Deposit for August design project” is more useful than “Payment.”
That description becomes important when several payment links produce identical amounts. A business collecting $250 deposits from five customers needs another reference beyond the dollar value.
One hands-on friction is link reuse. A previously shared link may continue circulating in an old email or message. Check its status and intended purpose before sending it to another customer.
Another is organization selection. A link created under the wrong Zoho Invoice organization may route the payment into the wrong business records even though the customer completes it successfully.
Allow a Customer to Pay Part of an Invoice
Zoho Invoice supports recording a partial payment against an invoice. Zoho’s knowledge base says the user opens the chosen invoice, selects Record Payment, enters the amount being applied, and saves the record.
Zoho Payments also explains that partial payment support is enabled through Zoho Finance applications, including Zoho Invoice, by selecting Allow customer to make partial payments for this invoice while creating or editing the invoice.
That setting affects the customer’s payment experience.
Use partial payments when the commercial arrangement allows installments, milestone billing against one invoice, or payment of an agreed portion while the remaining balance stays open.
Do not enable it merely because a customer may be short of funds. The business should define whether partial payment changes delivery, service access, late charges, or the due date for the remaining amount.
After a partial payment is recorded, verify:
- Amount received
- Payment date
- Payment method
- Remaining balance
- Invoice status
- Next reminder date
- Customer statement
The invoice should remain partially paid until the full balance is covered or another authorized adjustment closes it.
Record an Offline Partial Payment
A customer may pay by check, cash, bank transfer, or another method that does not update Zoho Invoice automatically. In that case, the business records the payment against the existing invoice rather than creating another invoice or payment link.
Use this order:
- Confirm that the funds were received.
- Open the original invoice.
- Select Record Payment.
- Enter only the amount received.
- Check the remaining balance.
- Review scheduled reminders.
Record the money first. Skip marking the entire invoice paid.
Suppose a customer owes $2,400 and sends a $900 bank transfer. Recording $2,400 would incorrectly close the receivable. Creating a new $1,500 invoice would fragment the original billing history. The cleaner record is one partially paid invoice with $1,500 remaining.
The external bank record and Zoho payment entry should be matched by date, amount, and customer reference. Recording the payment in Zoho does not itself move funds.
Use Quotes Before Requesting a Deposit
Zoho Invoice lets businesses create quotes, allow customers to accept, decline, or negotiate them through the customer portal, and convert accepted quotes into invoices.
A quote can provide useful context before collecting a deposit.
It can document:
- Proposed work
- Quantity
- Price
- Discounts
- Terms
- Quote expiration
- Customer acceptance
Once the scope is accepted, the business can decide whether to issue the full invoice, request a deposit, or convert the quote according to its billing process.
Do the approval first. Skip collecting an unexplained amount.
Zoho also supports digital signatures for estimates through its Zoho Sign integration in supported data centers, including the United States.
A signed estimate may strengthen the business record, but it does not replace clear payment terms. The quote should state how the deposit relates to the final balance and what happens if the project changes or is canceled.
Refund and cancellation terms vary by business and region.
Match an Advance to the Final Invoice
A payment link may collect money before the final invoice exists. The billing team then needs a consistent way to reflect that advance when the formal invoice is created.
The practical sequence is:
- Record the payment-link purpose.
- Match the completed payment to the customer.
- Create the final invoice when the amount and scope are known.
- Apply or record the advance according to the available Zoho workflow.
- Confirm the remaining customer balance.
- Send a document that clearly shows what is still due.
Do not leave the customer to perform the arithmetic.
If a client paid a $500 advance toward a $2,000 project, the customer-facing record should make the remaining $1,500 understandable. Sending a fresh $2,000 invoice without accounting for the advance can trigger a dispute or duplicate payment.
A payment link is a collection tool. It is not automatically a detailed invoice or contract.
This is where thin comparison pages often fall short: they describe how to collect a payment but not how the billing team should connect that money with the later receivable.
Check Payment Status Before Requesting It Again
Online payment activity can pass through several stages. The customer may open a link, begin entering payment information, receive a bank authorization, or complete a transaction through the connected provider.
Only a completed and matched payment should reduce the customer’s balance.
Check:
- Payment-link status
- Connected provider’s transaction record
- Amount
- Customer
- Transaction date
- Invoice balance
- Any reversal or failure
Do this first. Skip sending another link immediately.
A pending authorization on the customer’s side does not necessarily prove that the merchant received a completed payment. Processor decisions, network problems, bank reversals, or disabled methods can interrupt the transaction.
The payment gateway controls approval, processing charges, and payout timing. Zoho Invoice controls the billing record and its displayed status.
These records should agree, but they are not identical.
Customer Portal Access
Zoho Invoice provides a customer portal where clients can view billing documents and interact with quotes and invoices. Zoho’s quote page says customers can accept, decline, or negotiate quotes through that portal.
The portal can reduce repeated requests for invoice copies, but access must belong to the correct customer contact.
A customer may report a missing invoice because:
- Another contact was invited
- The customer opened a different organization’s portal
- The invoice was sent outside the portal
- A status filter hides the document
- The invoice remains a draft
- The billing email changed
Check the contact first. Skip resending the invoice to several addresses without confirming who is authorized to receive it.
Portal access also does not prove payment. The customer can view an invoice or quote without completing a transaction.
Payment Reminders After a Partial Payment
A partial payment changes the balance but does not necessarily change the original due date.
Before another reminder is sent, review:
- Remaining balance
- Agreed installment schedule
- Recorded payment date
- Expected next payment
- Reminder wording
- Whether the customer is disputing part of the charge
A generic overdue notice can be misleading after an installment was accepted.
For example, an invoice may show $600 remaining while the email still refers to the original $1,000 total. The billing team should check the reminder template and invoice balance before the message is delivered.
Pause reminders during a genuine reconciliation problem. Skip pressuring the customer while the business is still locating a completed payment.
Zoho Invoice promotes automatic payment reminders as a core feature, but automation depends on the accuracy of the invoice and payment records.
When Zoho Invoice Support Is Needed
Contact Zoho Invoice support when:
- Payment Links is absent from the expected organization
- A completed payment is not recorded
- A partial-payment option does not appear
- The remaining balance is incorrect
- A customer portal shows the wrong invoice
- An advance cannot be matched with the final bill
- The payment provider and invoice status conflict
Prepare the organization name, customer, invoice or payment-link reference, amount, date, payment provider, and exact visible error wording.
Do not create a replacement invoice or link while the original transaction is being reviewed. That can turn one uncertain payment into several overlapping records.
